We established an integrated ex vivo preclinical model using 3D organoids composed of patient-derived GSCs co-cultured with peripheral blood mononuclear cells (PBMCs) from healthy donors. PBMCs from healthy donors were pre-treated with either EVOV or control EVs before being introduced into the GSC organoid co-cultures. Single-cell RNA sequencing (scRNA-seq) was performed using ScaleBio’s combinatorial indexing platform, generating libraries sequenced on the NovaSeq 6000 and profiling approximately 60,000 cells across six samples. Data processing included dimensionality reduction, clustering, and annotation of 16 cell subpopulations (5 GSC subtypes and 11 immune cell subsets) using canonical gene markers and unsupervised algorithms. Differential gene expression (DGE) analysis was performed to compare the treatment groups within each cluster. Functional and pathway enrichment analyses were conducted using gene module scoring, dot plot visualization, and enrichment of Gene Ontology and hallmark pathways.
