Genome-wide genotype array data (H3Africa_2017_20021485_A2 and H3Africa_2019_20037295_B1 arrays) of 152 individuals from different locations in South Africa and self-identified as Coloured. From the sites of Graaff-Reinet, Genadendal, Greyton, Nieu-Bethesda, Kranshoek, Prince Albert and Oudtshoorn.
