As part of the Human Cell Atlas, we present a cohort-scale multi-omic atlas of human colon organoids and matched primary tissue biopsies. Using single-nucleus RNA and ATAC-seq, we provide a systematic assessment of inter-individual variability and organoid fidelity. We benchmark organoid quality, discovering that while organoids adapt to a regenerative state and lack specific stromal signals, they robustly preserve donor-specific properties and cellular architecture. This resource and benchmarking method facilitate the use of high-fidelity organoids for large-scale studies of human biology, population heterogeneity, and precision medicine.
