In colorectal cancers (CRC) the tumor microenvironment plays a key role for prognosis and therapy efficacy. Patient-derived tumor organoids (PDTOs) show enormous potential for preclinical testing, however, purely epithelial cultures features including the ‘consensus molecular subtypes’ (CMS) are largely eradicated. To better reflect the cell type heterogeneity, we established the CRC organoid-stroma biobank of matched PDTOs and cancer-associated fibroblasts (CAFs) from 30 patients. Whole exome sequencing and transcriptome analysis in various in vitro and in vivo contexts was performed to study the influence of the TME on the CRC phenotype.

This dataset contains the raw fastq files of RNA and whole exome sequencing of the head and neck organoid biobank. For RNA sequencing, 41 organoid samples collected at different timepoints as well as before and after genetic modification are included. For WES, 25 samples of early organoid cultures or matching tumor tissues are included.

For this dataset, organoid monocultures from three different CRC patients were treated with SLC2A1 inhibitor or DMSO. Three replicates of CAR-T cell monocultures were treated similarly. Transcriptomes of single-end MACE-D sequencing are provided as cleaned fastq files.

In this dataset 35 samples of the DKTK Organoid Platform where profiled via WES. Multiple samples per patient of the MetPredict cohort were sequenced to profile the inter- and intra-patient heterogeneity. This dataset contains the raw fastq files of these samples.
