Spatial targeted gene sequencing of metastatic melanoma

We performed deep targeted DNA sequencing for a panel of 265 cancer-related genes. This included subsampling 35 different regions of a metastatic melanoma biopsy that was treated with anti-PD-1 inhibitor. Samples with cancer cell purity greater than 80% based on pathologic assessment were used for cancer gene panel DNA sequencing. Mean sequencing coverage was 861x and paired-end reads in FASTQ format were generated by the Illumina pipeline and aligned to the reference human genome hg19 build using the Burrows-Wheeler Alignment Tool (BWA, v0.7.5) with default settings. Aligned reads were further processed using GATK with best practices for removing duplicates, indel removal and recalibration.

DATA ACCESS AGREEMENT This Data Access Agreement (“Agreement”), effective as of the ____ day of _________________, 20__ (“Effective Date”), is by and between The University of Texas M. D. Neither Recipient nor Recipient Investigator shall disclose Data to any person or party other than the Recipient Investigator hereunder without Provider’s prior written consent. 3. The Data will be used in compliance with all applicable laws, regulations, and guidelines applicable to the Data, including without limitation any applicable export controls. 4. In any publication resulting from use of the Data, Recipient and Recipient Investigator shall acknowledge Department of Genomic Medicine (“Provider Investigator”) and Provider as the provider of the Data. 5. This Agreement shall be effective as of the Effective Date and shall remain effective until completion of the Research. Either Party may terminate this Agreement with or without cause upon thirty (30) days’ written notice to the other Party. Upon expiration or termination of this Agreement for any reason, Recipient shall destroy all Data received pursuant to this Agreement. 6.
